Hi. So my problem is that I have 2 textures that act as if they were 2 different textures. It makes more sense if you see the pictures.
The .bmp looks like this-

But the actual map looks like this-

as you can see, there are 3 different colored layers on the first picture, but only 2 in the second. I am 100% certain I am not just calling the wrong texture bitmap twice, but I don't know what else it could be.

I've taken the liberty of attaching the .rte. The map in question is Canyon

your far in the right direction... only one problem.. you made material (index numbers) that already exist a diffrent collor, what you need to do is make some not existing (black ones) your own collors

the ones you can see in base.rte/material.ini as:

// Index 4 is undefined.
// Index 5 is undefined.
// Index 6 is undefined.
// Index 7 is undefined.

oh, hmm, well that's interesting. I thought it was the other way around...
Strange thing about it is that most of them worked the way I was doing it. That's weird.
